They've changed things on Smallville before, departing from both the comic book and movies. 
Unlike the comic book, in which Lana is a redhead cheerleader and Pete Ross a freckle-faced blond, Lana is a raven-haired Eurasian while Pete has black hair.
And Lana stopped being a cheerleader after the third episode.
Since Smallville lives in its own little world, it would be okay if they ended it in a different way.
If they don't you can always write your own fan fiction.
